How to calculate the line capacity
Get a stopwatch & time your functions to see which is the slowest. I am guessing it's going to be the oven, printer (if using paste inspection) or the AOI. If you are talking the average or optimum speed in CPH, that would depend on the type of board & layout.

What Will I See
BGA defects observed with x-ray inspection fall into catagories. One catagory is the obvious defects; i.e. soledr bridges, missing balls, excessive solder voids. The second catagory is the more subtle "potential" defect. This is where variations in the ball bond x-ray images are observed.

Component Damage By XRay
The xray equipment vendors have told me that xray tubes that are less than 100kV have a very low probability of damaging components. Note the "very low probability" statement - they have not seen any customer issues with xray damage but they also can't totally rule out the possibility of damage.
